100-400 and flare?

I used my new 100-400 today and finally got some great Eagle shots. When I got home some of the first few pictures I took had a yellow smoke like spot in the middle of the dark brown body of the Eagle. Is this lens flare? I can't post pics right now since pbase is down.
I have not experienced this with my 70-200F4 (my only other L telephoto lens), so I do not know what it is. I took off the UV filter before taking the pictures so it would not affect the IQ and used the lens hood too.
The rest of the pictures did not show the spotting but as you might suspect, the best compositions are the ones that have the spots. I can crop or maybe fix in PS, but I'm disappointed. I'll post a pic when pbase is back up.
