Canon 5D and 550EX Flash

I am have trouble getting my flash set correctly. When I have the flash set on ETTL and using aperture priority the shutter speed is really slow. When I use TTL then the shutter speed is fast like it should be.
Can someone tell the the correct way to set the flash?
